Walkthrough
This change adds an experimental hail-columnar table format based on Arrow schemas and Parquet files. It adds schema conversion, table and partition writers, format 0.1 conformance fixtures and tests, and commit checks that accept either _SUCCESS or manifest.json.
Defines the format contract, Arrow extension types, Hail-to-Arrow and Arrow-to-Hail conversions, and Arrow-to-Parquet schema generation. Tests cover supported types, field IDs, serialization, and rejected schemas.
Parquet file and partition writing hail/hail/src/is/hail/io/columnar/ColumnarFileSink.scala, hail/hail/src/is/hail/io/columnar/ColumnarPartitionWriter.scala
Adds Parquet file output with Arrow schema metadata, record and value writing, row IDs, and partition key tracking.
Table writer and manifest hail/hail/src/is/hail/io/columnar/TableColumnarWriter.scala, hail/hail/src/is/hail/expr/ir/IR.scala, hail/hail/src/is/hail/expr/ir/TableWriter.scala, hail/python/hail/ir/table_writer.py, hail/python/hail/ir/__init__.py
Adds table-level output for rows, partition metadata, optional globals, and a manifest written after table data. Registers TableColumnarWriter in the Scala IR and Python exports.
Conformance fixtures and output validation hail/hail/test/resources/columnar/*, hail/python/dev/requirements.txt, hail/python/dev/pinned-requirements.txt, hail/python/test/hail/table/test_columnar_format.py
Adds PyArrow-generated format 0.1 fixtures and tests for manifests, schemas, Parquet metadata, row IDs, partitions, globals, supported types, overwrite behavior, and failed writes.
Adds Scala and Python helpers that treat _SUCCESS or manifest.json as a commit marker. Updates table reads, checkpoints, and VDS output checks to use the helpers, with tests for both markers.

Any proposed open columnar format that we intend to evolve hail to make
use of can be described with an Arrow schema, making Arrow's types
a common denominator for future work in this direction. This change adds
the mapping between Hail physical types and that schema, in both
directions, in a new `is.hail.types.arrow` package.
`ArrowSchemaConversion` converts a PStruct to an Arrow Schema and back.
There's a 1:1 mapping between Arrow's nullability and PType
requiredness. Both directions take the reference genome map: loci need
the contig list to write, and reading checks that the stored contigs
match the defined genome.
Mapping:
- bool, int32, int64, float32, float64: Arrow primitives (signed ints)
- str, binary: utf8, binary (32-bit offsets)
- array<T>: list<element: T>
- set<T>: list<element: T> with `hail.set`
- dict<K, V>: map<entries: struct<key: K, value: V>>, keysSorted=true,
and keys are always non-nullable
- struct: struct
- tuple: struct with fields "0", "1", ... plus `hail.tuple`
- call: int32 with `hail.call`, metadata {"encoding":1}
- locus: int64 packed as (contig_index << 32) | position, with
`hail.locus` storing the reference genome name and ordered contigs
- interval<T>: struct<start, end, includes_start, includes_end> with
`hail.interval`
- ndarray: Arrow's canonical `arrow.variable_shape_tensor`
(struct<data: list<T>, shape: fixed_size_list<int32>[ndim]>), which
arrow-java does not provide
Extension metadata is a JSON object. Arrow -> Hail accepts only what
Hail -> Arrow produces and rejects anything else with a clear error.
That includes unregistered extension types, dictionary encoding and
duplicate field names. Types that cannot be stored (RNG state, void)
are also rejected. Extension types do not create Arrow vectors, since
the columnar writer drives parquet-java directly.
Declare arrow-vector 18.3.0 (Spark 4.1.2's version) as a compile-only
dependency now that Hail uses it directly.
The planned columnar format commits by writing its manifest root,
`manifest.json`, last, and writes no `_SUCCESS` file. Code that probes
`_SUCCESS` directly would treat a committed columnar dataset as
uncommitted. `Table.checkpoint` and `MatrixTable.checkpoint` with
`_read_if_exists=True` would then overwrite it.
Add one helper in each language that answers whether the dataset at a
path is committed: `StoredDataset.isCommitted` in Scala and
`hail.utils.misc.is_committed` in Python. A dataset is committed if
either `_SUCCESS` or `manifest.json` is present.
Use them in `TableIR.read`, both `checkpoint` methods and the VDS
combiner's `_raise_if_output_exists`.
Native-format behaviour is unchanged. Each helper keeps the primitive its
call sites already used, `isFile` in Scala and `exists` in Python, and the
`TableIR.read` error message is the same. `checkpoint` no longer goes
through the deprecated `hl.hadoop_exists`, so it stops emitting that
warning.
`TableIR.read` is only called from tests today, because `hl.read_table`
builds a `TableNativeReader` directly, so the Scala helper has no
production effect yet. Nothing writes or reads the columnar format yet
either, so its tests use a stub manifest root.
`hailctl describe` and `hail.experimental.plots` still look for `_SUCCESS`.
Both read `metadata.json.gz` first, so they need broader columnar support
rather than a new probe.
Add a draft specification (version 0.1) for the columnar format: the
on-disk layout that Hail 2 will write for tables and matrix tables so
that Hail 3, and tools that speak Arrow, can read them.
The logical contract is an Arrow schema, with Hail-specific types as
Arrow extension types. Data files are Parquet. A JSON manifest root,
written last as the commit point, together with a Parquet partitions
table describes the schema, key, row partitions and data files. The
document also covers the rationale for an Arrow contract and Parquet
first, the alternatives considered, and conformance fixtures.
No code reads or writes the format yet.
Add a writer that stores a table in the columnar format, as specified in
dev-docs/hail-query/columnar-format-spec.md. It is a lowered
`TableWriter`, so it works on every backend. It is private: Python
reaches it only through `hail.ir.TableColumnarWriter`, for tests.
This covers the on-disk shape of tables for the basic types: bool,
int32, int64, float32, float64, str, binary, struct and array. Other
types, and empty structs, which Parquet can't store, are rejected with an
error naming the field.
Layout and commit:
- One row file per row partition, under `rows/`, named with the
partition index and a UUID4. Each row file starts with a Row ID field,
`(partition_index << 40) | position_in_partition`. Its name is
`__row_id`, with a numeric suffix if a row field already has that name,
and is recorded in `internal_fields`.
- `partitions.parquet` lists every partition's row count, row file and
key bounds. The bounds are the full keys of the first and last rows
each write task saw, or null for an empty partition.
- `globals.parquet` holds the globals. It isn't written when the global
struct has no fields. `globals.schema` is then the empty schema and
`globals.file` is null.
- `manifest.json` is written last and is the commit point. No `_SUCCESS`
file is written, so a failed write leaves no manifest.
Rows that share a key must not span row partitions, so a stage whose
partitioner isn't strict for the table key is strictified before the
write. The writer works from the table key, not the stage's partitioner
key, which may be longer.
Each data file is written by driving parquet-java's `RecordConsumer`
from emitted code that walks each row. Files use the standard
three-level LIST encoding, zstd, statistics, the page index, and the
Arrow schema in the `ARROW:schema` footer key. Field IDs are assigned
depth-first from 1, except for map entries, and recorded both as
`PARQUET:field_id` Arrow field metadata and on the Parquet nodes. The
manifest stores each component's schema as a base64 encapsulated IPC
Schema message.
arrow-java's flatbuffer layout differs from Arrow C++'s, so these schema
bytes don't equal pyarrow's `Schema.serialize()`. The tests compare the
decoded schemas instead.
Amend spec section 4.1: the partitions table of an unkeyed table has no
`start` or `end` field. The struct of zero key fields that the spec
described can't be stored in Parquet.
Declare parquet-column and parquet-hadoop 1.16.0, Spark 4.1.2's version,
as compile-only dependencies now that Hail uses them directly.
Testing:
- Scala unit tests cover field ID assignment, the Parquet schema
translation and the IPC framing.
- New pyarrow conformance tests read Hail's output without Hail. They
check the manifest, schemas and field IDs, Row IDs, the partitions
table's bounds, values against `collect()`, the Parquet requirements,
globals, strictification, failed writes, overwrite and rejected types.
- Fixtures for a keyed table, an unkeyed table and a table with no
globals are generated from the spec with pyarrow alone, by
hail/hail/test/resources/columnar/generate.py. Hail's output for the
same tables must equal them by value.
- pyarrow is added as a test-only dependency.
- Wrap Parquet field and group starts and ends in `field` and `group`
helpers, so each pair is written once.
- Derive the Row ID limits (rows per partition, partition count) from
one `RowIdPositionBits` constant in `ColumnarPartitionWriter`.
- Define each partitions-table field once, with its type and its value,
instead of separately as a PType and as a `MakeStruct`.
- Choose the key tracking once per partition writer: unkeyed files use
a tracker that records nothing. The table writer checks for a key once,
to decide both strictification and the bound fields.
